Problem can be caused by IIS metabase timeout settings and not just php.ini execution time settings.

You can edit the metabase setting using Meta Base Editor which is part of
IIS Resource Toolkit and can be downloaded from here:

Standard execution time on IIS 6 is 300 seconds which may not be enough for many systems.
